Monday's Molecule #183

Last week's molecule was a small protein machine that pumps protons across a membrane (ubiquinol:cytochrome c oxidoreductase) [Monday's Molecule #182]. The winner was Stephen Spiro. I think he's a student at the University of Toronto (UT) but it's a campus I haven't heard of in a place called "Dallas."

This week's molecule is a lot less complicated although it's rather strange looking. This molecule has a very specific use. Name the molecule—the common name will do—and describe its use.

UPDATE: The molecule is raltitrexed, also known as Tomudex. It's an inhibitor of the enzyme thymidylate synthase, the enzyme responsible for converting dUMP to dTMP. The drug is effective as an anti-cancer agent since it prevents cell division by blocking DNA synthesis. The winner is Raul A. Félix de Sousa (again).

Monday's Molecule #182

UPDATE: The molecule is complex III or ubiquinol:cytochrome c oxidoreductase, the enzyme responsible for the Q-cycle and the transport of proton across the plasma membrane of bacteria and the inner mitochondrial membrane in eukaryotes. This week's winner is Stephen Spiro.

Monday's Molecule #181

Last week's molecule was an intermediate in some amino acid biosynthesis pathways and the enzyme that makes it is the target of Roundup®. Replacing this enzyme with a Roundup® resistant version yields genetically modified food plants [Monday's Molecule #180].

This week's molecule is a lot more complicated. You need to identify the specific type of molecule. Defective metabolism of this molecule is associated with a famous disease. Name the disease.

UPDATE: The molecule is ganglioside GM2. Defects in ganglioside synthesis are responsible for a number of genetic diseases in humans including Tay-Sachs disease. This is the same molecule featured in Monday's Molecule #162 back on March 19, 2012. There was no winner that time.

Monday's Molecule #180

It's Tuesday, so it must be time for Monday's Molecule.... Oops.1

Last week we looked at an important intermediate in the Calvin cycle—the main pathway for fixing carbon dioxide in many species [Monday's Molecule #179]. Today we're going to look at the intermediate in another pathway. Name the molecule, the common name will do.

Discovery of this molecule, and the pathway it's involved in, was an important contribution to understanding basic metabolism in most cells. The enzyme that makes it has been characterized. It's now one of the most widely studied enzymes in biochemistry. The pathway is essential for all species, with a few minor exceptions.

This knowledge has been exploited by technology to an extent never imagined only 50 years ago. Name the technology and how it makes use of what we know about the enzyme and the pathway. For extra bonus points, explain how the molecule got it's root Japanese name.

UPDATE:The molecule is 5-enolpyruvylshikimate 3-phosphate an intermediate in the chorismate pathway and the synthesis of tryptophan, phenylalanine, and tyrosine. The enzyme that produces this product is EPSP synthase and some bacterial versionsof this enzyme are resistant to glyphosate, the active ingredient in the herbicide Roundup®.

The gene for the resistant enzyme can be inserted into crop plants making them resistant to Roundup®.

Monday's Molecule #179

Last week we discovered two chemically similar reactions that were catalyzed by related enzymes of the same gene family [Monday's Molecule #178]. Today's molecule is a lot more important than any of the four molecules from last week although you won't find it in most biochemistry textbooks. (Surprise! It's in my book.)

UPDATE: The molecule is 2-carboxy-3-ketoarabinitol 1,5-bisphosphate, an intermediate in the reaction catalyzed by rubisco (ribulose 1,5-bisphosphate carbozylase-oxygenase). This is the main enzyme responsible for carbon dioxide fixation in plants and one of the most enzymes on the planet.

The Evolution of Enzymes from Promiscuous Precursors

New enzymes often evolve from old ones via a gene duplication event. This gives rise to gene families encoding evolutionarily related enzymes with similar, but different enzymatic activities.

There are two principle ways to evolve related modern enzymes with specific activities. The first way postulates an ancestral enzyme that catalyzes a specific reaction (e.g. A1 → B1). Following a gene duplication event, one of the copies evolves an enzyme that catalyzes a completely different (but chemically related) reaction: A2 → B2.

Most people think that this is by far the most common pathway. That's because they are used to thinking that enzymes are highly specific—that's what's emphasized in most biochemistry courses. They think that it should be possible to reverse engineer the evolutionary pathway on the right-hand branch and thus transform one enzyme to another.

Your task for today is NOT to give this molecule a specific name but rather to describe it in general terms and identify three (3) ways in which it differs from the more common molecules. Finally, you have to tell us where these molecules are found.

UPDATE: This is a typical bacterial membrane lipid found in archaebacteria (Archaea) and in some gram-negative bacteria. It differs from the glycerophospholipids in eukaryotes and other bacteria in three ways. (1) The backbone molecule (a three carbon glycerol molecule) is sn-glycerol-1-phosphate, a stereoisomer of the more common backbone sn-glycerol-3-phosphate, found in other lipids. (2) The long fatty acid chains are attached to the glycerol moiety by an ether linkage, rather than an ester linkage. (3) The hydrocarbon chains of the fatty acid chains are composed of isoprenoid units methyl units. Today's winner is Raul A. Félix de Sousa (again).

UPDATE: The molecule is pyrrolysine, an amino acid found in the proteins of some species of archaebacteria many species of bacteria. Pyrrolysine is made from lysyl-tRNA synthesized in the cytoplasm and attached to a specific pyrrolysyl-tRNA by a specific pyrrolysyl tRNA synthetase. Pyrrolysine is subsequently incorporated into protein during translation. It is inserted at a specific codon (UAG) and counts as the 23 amino acid. The 21st amino acid is N-formylmethionine and the 22nd amino acid is selenocysteine. Today's winner is Raul A. UPDATE: The molecule is 4α-carbinolamine, one of the products of the phenylalanine hydroxylase reaction. 4α-Carbinolamine is transformed into 5,6,7,8-tetrahydrobiopterin in two steps. In the first step it is the substrate for 4α-carbinolamine dehydratase. Mutations in that enzyme cause a mild form of phenylketonuria that usually has no serious consequences for the patient.

UPDATE: The molecule is HMG-CoA or 3-hydroxy-3-methylglutaryl Coenzyme A. The enzyme is HMG-CoA reductase, a key enzyme in the pathway leading to synthesis of cholesterol. Competitive inhibitors of this enzyme are used to reduce blood cholesterol levels by blocking synthesis of endogenous cholesterol. The most common inhibitors are the statins such as atorvastin (Lipitor) and lovastatin (Mevacor). The winner is undergraduate Sean Ridout.

UPDATE: The molecule is tetrodotoxin, the main toxin in pufferfish (Fugu, named after one of the many species). This week's winners are Dima Klenchin and Deena Allan. Deena needs to get in touch. UPDATE: The molecule is heme a, a component of cytochrome a and cytochrome a3. The cytochromes are cofactors in oxidation-reduction reactions where the heme group serves as an electron donor or acceptor. Today's winner is Raul A. Félix de Sousa. Several anonymous/pseudoanonymous respondants were also correct.
